I downloaded the organization file from https://permid.org/sfiles/bulkDownload/OpenPermID-bulk-organization-20190113_053449.ttl.gz but found lot of missing entries in it.

shows nothing. I have verified the md5 checksum on the download file is correct (8d74fac43ebbb847185b3e47fbd52548).

This issue has been fixed in the latest version of the organization file (03 Feb 2019). Currently, those PermIDs are in that file.
Yes, you are correct. Those PermIDs are not in that file.
I will contact the Open PermID support team to verify the problem.
